I know it needed several workarounds until recently but now it works with no effort. The high contrast and black/white filters for being hidden look great on steamdeck.
Steam version Running on Proton 9.0-4
When you launch the game it will throw the error message box: Operating system not supported. After a moment you will have the option to continue anyways, hit yes with touchscreen or cursor. It will give you this box again after Uplay runs, hit yes. The game should launch with no issue.
The error can freeze up the first time, if this happens try again or leave it open but remove focus by going to the steam store and back. After the first time it won’t hang up on subsequent launches.
Once in game you do have to use the touchscreen or cursor to navigate to options and gameplay to enable controller.
I tried to delete systemdetection.dll in the game files to circumvent the error message but this did not work. There are potential workarounds but I did not think it was worth the effort.
